I’m American and will be visiting Cairo and Alexandria next week, I do plan on getting some Egyptian pounds but at places like Khan el Khalili, or maybe even restaurants/cafe’s, is paying in American dollars generally accepted, or should I just pay everything in Egyptian pounds?

I’m an American living in Cairo. Change your money into the Egyptian pounds. Paying by the dollar will only guarantee you that you will get ripped off. Stores, restaurants, sites will all charge you extra for being a "tourist", including taxis and their conversions will be way off.
Also, you do not want anyone to know you are carrying any US dollars with you as you may become a target of being robbed. So if you have any with you when you are out and about, don’t let it be seen.
